Ladybug, Too is a 2009 R-29 with two water source heat pumps. We generally only run the main unit but on occasion we have run both. The main unit has been doing a great job of cooling but after getting down to set point temperature the compressor has shut down as it should but seems to take a long time restarting even though the temp has risen well above set point. The strainer is clear but the water flow out the ports seems weak. Has anyone installed a larger raw water pump or a larger strainer? I am thinking I don't have quite enough raw water flow. I searched the forums but did not find anything.

When I first got my boat and was using it in Florida it was not cooling very well. The domestic tech came out and said the pump was too small. He replaced it and it did do better. However, did you check the set points on the t-stat? I think you can change the temperature differential a bit before it will kick in and perhaps that is your issue.
On another note, I just had to have the compressor replaced. When they refilled the system with refrigerant they used R-22. I was surprised since I understood that they were not using it anymore. The tech told me they can use it as long as it is handled properly. He said it will provide a much more efficient cooling. When we started it up and checked the discharge air from the vent it was definitely blowing 5 degrees cooler than what I was originally getting.
