My cockpit drains became clogged so I snaked them and ran the snake past the rubber circle on the outlet making sure not to damage it. I was wondering since the outlet is below the waterline what keeps the water from coming back in to the boat. I understand hydrostatic balance, is that enough, and there is a rubber flap at the end which does not seem very strong, so is there some kind of check valve as well?
 
The interior end of the drain pipe is above water line, so water will sit in the pipe but not come in.
My problem with those flappers is that they become stiff and don't open up easy for water flow. I also had to add more sealing foam to the port, starboard, and center cockpit hatches to make them seal completely.

I just blow mine out with a couple rags and the raw water washdown hose.

 
i thought mine were clogged and spent a while trying to blow them out with little success. luckily the boat was on the trailer at the time so i was able to determine that the rubber flap is too stiff and barely opens, even under hose pressure. So in my case, the drain wasnt clogged, the flapper is just to stiff.

I have the same issue- we get so little rain during the season that it has not been an issue in the past and we are in a covered slip

How important is it to have the scuppers in place. Mine are hard rubber now although they seem to work?

My scuppers were clogged with dog hair when we crossed Johnstone strait. We took a lot of water over the boat, scuppers overflowed, seawater ran down my starboard lazarette and shorted out my solar controller.

But at the time we didn't know this; but we could smell the electrical smoldering while in 2-4 foot seas.

I consider scuppers to be important that they work. So important that I blow them out each travel day to ensure they're functioning.

I use a shop vac to blow them out. When you hear the rumble of the bubbles coming out of the scupper flap you know it is working. It helps to scrape the scupper trim ring every now and then, because barnacles can block the flap.
 
R23 Similar problem. I inserted a piece of 3/8 fuel line, about one inch long, cut along its length, pinching the flapper open just a bit. I also screwed a tiny sheet metal screw into the bottom of the flaps so i could easily pull them open at will and clean out the lodged debris with my finger.
 
I also found that the factory scuppers to be too stiff also especially after a couple years. I found some on Amazon that are a lot thinner and never seem to get stiff. I still replace them every couple years.

Fyi. A paint can opener will pull the flap open if it really jammed
