Hi Tugnuts,
My thruster generator batteries don’t charge unless I put them in parallel. The ACR is flashing green lights
 
The blinking LED indicates low battery voltage lockout. That is, less than 9.5 volts. You will need to charge via a parallel connection to bring the low battery voltage above the lockout value.
 
From the Blue Seas ACR Manual:

LEDs slow steady blink, ON-OFF = Start or Engine Isolation is causing batteries to be isolated.

LEDs quick steady blink, ON-OFF = Unlockout--either battery is below 9.6V@12V DC operation or 19.2V@24V DC operation.
Overvoltage lockout--either battery is above 16.2V@12V DC operation or 32.4V@24V DC operation.

LEDs double blink, Blink-Blink-Pause, Repeat = Manual override--check ACR for switch states OR ACR mechanical failure.
 
Try switching off the batteries using the parallel switch while not connected to shore power. Wait a few minutes and cycle back on. This can reset your ACR’s.
