You can run the system dry by opening the cold-water side at the galley faucet, head faucet, and cockpit shower. This will drain the system and get it close enough to empty. Then fill with water and repeat.

No—if you run it until empty and then shut it off, you’ll be fine. However, running it for long time afterward with no water can damage the pump.
