Since I opted to remove my batteries and have them on my work bench during my winter layover, I was wondering if I can just hook up the batteries in parallel and then hook up a smart charger at one end to keep them topped off. Does anyone have any advice on this topic?

if that is a trickle charger make sure that your batterioes are fully charged prior to hooking up that charger. Most trickle chargers in my past experience only maintain a battery vice charging it. hooking up a charger the way you plan should be fine.

I recently replaced my house battery on the 2008 R21 and am wondering whether I have to change settings to the onboard charger because the new battery is fibreglass gel while the starting battery is still the conventional type. Any thoughts about having a mis-match like mine?

Yes, you can parallel the batteries on the bench and put a trickle charger on them for the winter... Top off the water now and again in the spring...

On the flooded cell starting battery and gel cell house battery, you are in a small pickle... Leave the charger set up for flooded battery. because starting is a lot more important than stereo music..
If I had different battery types like that, my inclination would be to separate the starting battery from the boat charger and install a small smart charger to keep it charged and set the boat charger to the proper setting for the house battery... Given that the boat charger is undersize to begin with, this is actually a good solution...

you call it a "fibreglass gell"... is it a gell cell or is it an AGM?

If it's AGM it may be ok to mix types as long as they are both in equally good condition, but if its a gell cell they'll need seperate charging.

Apparently it is AGM, so I am encouraged that you think they are compatible. Andrew C. did say that I ought to replace both, by all rights, but my pockets have been sewn shut by the Home Ec. dept.

So, who is on first? One subject, two different questions and their different responses, I need a program! I know, "try and keep up"

You're right! Knotflying is on first since I got the first. The other guy is in left field with his AGM batteries.

That is called "hijacking a post" 😱

Ahhh, smart man...
