Will the generator and or engine charge all three banks?

If your R29 is wired like my R27, and it has working ACRs, yes, it should, given enough time depending on the condition of the batteries and their depth of discharge. This also assumes your alternator is working optimally as well as your Genset. HTH, Gary
 
I have the same model, R29 CB, and yes.
 
My inverter/charger is not charging through shore power and will be replacing next week.
Just trying to keep batteries charged with alternative source for a
Few days.

Does the generator use the inverter/charger to charge the batteries?

Engine charges batteries directly?
 
When we were in a similar position recently, we used our portable battery charger (usually used for the autos) and a long extension cord/shorepower adapter until the Inverter could be replaced. Solar wasn't comfortably keeping up, but then, we had stuff in the refrigerator.

I don't have the same boat, but my Genset provides AC power to the AC breaker panel. From there I would switch on my Charger.

Yes, to the Start battery.
