Has anyone come up with a way to have a top side hatch open to vent the heat while not on board and yet keep the rain out?

Think of your boat as an RV. However, that vent cover does create a rather large bump on top of your boat's cabin 😉
 
Another option is installing covers for the side opening portholes and windows. These folks have round and rectangular plexiglass covers that should fit our boats: http://seaworthygoods.com
 
This is where I would normally make a wise crack about just moving north to solve your problem. But this summer we've been struggling with heat management up here too 🙁 In an attempt to get some shade I've been anchoring close enough to shore to get out and take a walk at low tide. Of course with the tide changing six inches every quarter of an hour you have to walk fast 😀
