We have stayed at Stock Island Marina, https://www.stockislandmarina.com Very nice Marina with some nice amenities, it is not in the heart of Key West. They run a daily shuttle into Key West, at the time they offered a veteran's discount on dockage and fuel. There are a couple of marina's in the heart of Key West but I don't have first hand experience with them.
If you have a vehicle another option would be to stay further up in the Keys and drive down to visit Key West.
(We are presently in Cape Haze Fl and will be in Marathon for the month of March, COME ON DOWN!!)

Sunset Marina on Stock Island, Galleon or A & B Marinas are right in the thick of things in downtown Key West but are more expensive then Stock Island.

We went down there in May and stayed at Stock Island Marina. Very nice and well run, clean and has a good restaurant. I could not book a reservation at Sunset Marina until the week before we arrived which was too disconcerting. Be sure to eat lobster rolls at DJs Clam Shack on Duval - Bill
