Our boat is a 2007 21 EC, in our last outing we are having trouble with the RPM's going from 3100 down to 2100 RPM's. The boat seems to run fine under idle conditions but when we run the higher speeds it will not stay constant. We always have tried to run the boat at the higher RPM's like suggested and have never had any issues. We have had people suggest dirty fuel to a bad fuel pump. Does anyone have any experience with this issue that might have an idea?

How many hours on the engine? I agree this sounds like a fuel issue. Less likely would be an 'air' issue...ensure there are no impediments to fresh air intake within the engine enclosure and check the air intake silencer/filter on the STB side of the engine for debris.
How long have you owned the boat? Has it ever been run out of fuel? This is VERY bad for diesel fuel pumps and will accelerate their demise.
When where the fuel filters last changed? Probably the simplest possible solution would be to change BOTH fuel filters (the primary filter nearest the tank and the smaller secondary filter on the engine).
