Where is this water coming from?

There is a small drain hole in the engine compartment, on the port side, under my generator base. Occasionally, there is a small amount of water that appears to be coming from this drain that ends up running back under the stern thruster. I like to keep this area as dry as possible. The area under the generator base is only a few inches deep, but the picture looks like there is plenty of room. The only way to actually see this area was to take a photo with my cell phone and rotate it 180 degrees.

Does anyone know where this drain comes from?

Not sure if our hull designs are the same, but on mine the exhaust ring through hull was leaking into a cavity just below it, which then drained into the rear thruster cavity. I tightened up the fasteners and all dried up. Good luck.
 
I have an RT-31CB and had the same issue. (still not fixed. I'm trying to find wider foam weather stripping.) On my boat the weather stripping that seals the rear cockpit seat to the deck has pulled in on the corners and as water builds up to flow out the scuppers in the back, it over flows in the bottom corner where the seat hinges to the deck. I placed dry paper towels in the rear compartment on both sides of the generator, closed up the seat and ran hose water on the engine cover. Both towels were wet after only a few minutes of watering. If you look closely at the foam stripping you will see the imprint of the lower fiberglass ridge that it mates with and I noticed mine completely misses that ridge in a couple of spots. The water flows right over it in those areas. My boat only does this in a hard rain or when rinsing it with a lot of hose water. Hope this helps and if you have any further questions send me a PM.

Sorry I forgot to add. It looks like that is the drain under the generator on the thruster side? If that is correct it is there for water to flow out of that well area and into the engine compartment . The output drain is in the back of the engine compartment on the port side and can easily be seen by looking down from the deck into the port side (lower back area) of the engine compartment. I believe one of the problems with the water staying in that area is the output drain is higher up then the well. That allows about 1 to 2 inches of water to remain in there. The drain takes over after the water reaches that height. Hope I answered your question.

This looks the same as the 2010 R29 and there should be an identical well on the other side. I get water in both sides. I had a serious leak around the exhaust ring when two of the four cheap mounting bolts rotted off. I had to fix it when the boat was hauled. I also had a leaking raw water pump on the other side that I thought it was at fault. Fixed it and still get water. I thought it was weather stripping but never got water in there when on the trailer and it rained. It only seems to be when the boat is in the water. Recent taste test indicates salt water and yes I am in the ocean. I have recently found water stains formed from the back side of the small lights on the back of the boat that light the swim grid. Further inspection the rubber gaskets have shrunk and are loose. I haven't looked for just the gaskets but suspect they only come with the purchase of a new boat. I am going to try and make my own. I have been searching for the leak for years so it will warrant posting if I find it.

I had water on both sides for a couple of years,
Then Diesel with water.
Real pain to pump out.
Replaced generator through housing fitting for diesel return, fixed the fuel leak.
Then replaced generator raw water pump, no more water.
Both sides are now dry!
