I just had a hundred hour service done on Yamaha f200
When I took it off the dock at Waypoint Marine and got through the locked a water in fuel message came on the screen as I throttled up to get on top. I went back to 10 mph message stayed on. Engine running smoothly, no problems . Mechanic rechecked both filters (new) and no water.
Is it possible that the display unit is giving false signal? When I look at the Yamaha display mode on the Garmin, there are no error codes registering , and the mechanic sees no codes on his laptop computer report when he connected to the engine, all normal on that scan. Wondering if there is a sensor in the fuel tank itself that would send message to the display unit?
I’m back at the shop now, they are still stumped. When I press set on the Yamaha display screen the warning goes away, but it comes back on when I dig in to get up.
Real mystery
Any thoughts?

The bottom of the engine fuel filter has two wires on it. When changing the filter, the manual warns to avoid twisting these wires. They are the water in fuel sensor connections. I would start there. Is the connector plugged back in? Are the wires twisted! Did they get pulled loose from the connector? Etc…

Thanks ElvinRay,
I believe you diagnosed it. The mechanic showed me the float switch mechanism in the filter bowl. Kind of ingenious and simple. The wires are intact and connected at the bottom. Mech felt like the bowl assembly, float switch wire etc as a unit could be considered faulty and the source of the incorrect water in fuel message. I think that when he removes the filter to to replace, he doesn't disconnect the wires, and so they do get twisted as he unscrews the bowl. I'm still tinkering, and have a new assembly ordered, so the wire and connection will be fresh.

Still figuring this glitch out
I’ve disconnected the wire coming from the fuel filter to get the water in fuel warning off both screens ( it shows up on the Yamaha screen and the garmin screen). I’m waiting for a new few filter housing and hoping that takes care of it. Daisy runs great and there’s no water in either the separator or the engine fuel filter jar. Engine temp normal oil pressure normal, engine purrs.
I’m left wondering if this could be a bug in the famous “black Box” module in the Yamaha,
Also, Is anyone aware of a water sensor in the fuel tank?

I am having the same issue with my Yamaha 200 with 300 hours and 2018 model. Any update on this post and the issue?

If you unplug the filter wires does the alarm go away? Or if you short the "engine side" does it go away/ come back? It's a pretty simple open/close signal, just don't remember which one gives the alarm.

I drained the water fuel separator and saw a few tiny water bubbles. I am going to check fuel from fuel filter and replace fuel filter and water/fuel separater and then will also try what you suggest. The engine runs fine and I did recently fill with non ethanol from Elwa station on way back from Neah Bay and hoping I don't have to drain gas as I have 60 gallons left in the tank.
